hi, I don't know why I get the error, although all my data is converted into amino acid:
??? Error using ==> swalign
Both sequences must be either amino acids or nucleotides
Error in ==> ratmov4 at 233 [score, globalAlignment] = swalign(aaseq(i,j),aaseq(k,j));

Huda, you have been asked several times not to create duplicate questions on active topics. Please refrain from doing so.
Keep in mind that when I spend time in tracking down and cleaning up duplicate questions, or in reformatting questions, I am not spending that time on answering questions.

and put your reminder *there*. And then delete this current Question.
If you are using a Student Version, then MATLAB pages say,
"Student Version Users: Technical support is available only for activation, installation, and bug-related problems. For other support questions, visit the Student Version support page or contact your instructor."
"Bug-related problems" could _possibly_ describe your situation, but if there is an example in the documentation and that example works for you then your situation would probably not be considered bug-related until proven otherwise. In which case you should ask your university computing support how to get assistance with MATLAB issues.
I do not have that toolbox or that MATLAB version, so this is not something that I can test myself.
