I uploaded the auto generated code to pixhawk and I connected two servo motors to the aux out and main out respectively.
The servo motor connected to the main out moves with the increasing throttle position, however, the servo motor connected to the aux out jitters whether the throttle increases or not.
What do I need to do?

I checked your model's configuration which appears fine. 50Hz PWM frequency for servos should be fine.
You could try using a logic analyzer on servo channel to observe the ON time. In case that fluctuates, problem is on the input side.
Else it could be a power supply issue.

To find the exact cause, you could try using a logic analyzer on servo channel to observe the on-time of PWM signal going to the servo. In case it fluctuates, problem is on the generated PWM signal.
Else it could be a power supply issue.
