Set 1 size 20x2 and Set 2 size 23 x3.
I want to remove 3 points from Set 2 which would be points missing in Set 1 but the points are in different co-ordinate space hence pdist, knnsearch wont work.
I have used absor when point sets are same size but for different size which method would be suitable.

Did you store the desired points? At first glance they have very little in common. Can you provide further details on what you mean with matching points between these sets.
load('xy20.mat')
load('xy23.mat')
figure
hold on
scatter(xy20(:,1),xy20(:,2),'r','filled')
scatter(xy23(:,1),xy23(:,2),'g','filled')
grid on
figure
subplot(1,2,1)
scatter(xy20(:,1),xy20(:,2),'r','filled')
grid on
subplot(1,2,2)
scatter(xy23(:,1),xy23(:,2),'g','filled')
grid on

Thanks for the reply.
I meant xy20 and xy23 are different co-ordinate system.
Problem is similar to the one in the link below, but I have different sizes for my point sets.

You would probably have to use ransac.
