Help with an image thinning problem

I am using thinning in matlab for chromosome MFISH images. I am getting the thinned image, but the length of the axis(thinned image) is smaller than the actual binary image of the chromosome.
So please can anybody help ASAP.

Could you provide a bit of example code for what you are trying to do?

Wouldn't it make sense that the length is smaller since you've thinned it?
