What programs are best for 3D image registration of MRI, CT,...?

Hello people,
I am looking for the best and simplest tool for 3D image registration of radiological DICOM files. The output (image) should be possible to store in Virtual Reality Makeup Language. Something like STL, VML,... files.
Can somebody tell me her/his experience?
