3D point clouds non-rigid registration over lines and markers

Dear Matlab-ers,

I have two point clouds with different number of points. BUT, I have a lucky, there are the same number of markers on the both clouds and symmetry line. I need to align, or make deformable registration of one point cloud (blue dots) to another (green dots) over the markers (squares) and lines.

I believe that there are lot of algorithms, but I am really new in Matlab programming and registration, so please give me some suggestions.

I read a paper on an algorithm for this. The authors put a bunch of copper particles in a medium and took a CT scan of it - essentially creating a three dimensional point cloud of the locations of the copper particles. They then deformed it. I don't have the paper but it's at least something to google.
