I'm modelling some data using neural network, so i need to get two outputs. How do i go about it?

To get N "O"utput vector dimensions of O corresponding to N "I"nput vector dimensions of I, the sizes of the input and target matrices should be
[ I N ] = size(input)
[O N ] = size(target)
Hope this helps.

I have two classes at the input. Each class have 700, 28x28x3 images, When I convert it into vector I have 2352x1 vector for one image. Therefore, for one class I have 2352x700 features and the Input x will be 2352x1400.. and labels are 1x1400. But the network is showing input is 2352.. and output is 1?

That is correct.
What don't you understand?
