Improving the transfer speed for RaspPi with Simulink

Hello,
I am working on a project using a Raspberry Pi as a controller for an electronic circuit, and I use Matlab to produce the input sequence. Right now, I am using Simulink to generate the code to run the sequence on the Rapsberry Pi, but it is painfully slow for a moderately sized project. I am wondering if anyone has any ideas as to how to improve the rate? I have tried connecting the RPi directly to my ethernet port to transfer the project, but Matlab doesn't like using the wired address. Any ideas would be greatly appreciated.
Thanks,
David
